Okay so I decided to do Lean Version Phase 1 for the first 30 days and then Classic Version for the remainder. But now, should I skip the first phase of Classic (since I am doing Lean for first phase) and just do 2nd and 3rd phases of Classic, or should I do all 3 phases of Classic? Does it matter?

If you have the time I don't see the harm in starting the Classic from phase one and making it your own personal P120X. Nothing wrong with a little extra workouts. Plus after doing P90X twice I tend to thing that phase one gives you a good foundation for the rest of the program and I personally would not skip it. If you don't want to go what route perhaps when you go into classic you do two weeks of phase one, two weeks of phase two, recovery week then off to phase three.
